As you can see I rename the DEFAULTGAME and DEFAULTENGINE INI files. By doing this, the game server when launched will use the AAGAME and AAENGINE INI files ONLY.
How to REMOVE ALL Configs and start from Scratch. Remember to make sure no server is running and the HOST A Server GUI Tool is not running. My notes are for a SINGLE SERVER INSTANCE ONLY. If you have other server instances, delete those files folders as well if needed.
Delete the following Folder
C:\Program Files (x86)\Steam\steamapps\common\America's Army\AAPG\AAGame\Config\AAHostAServerConfig0
Delete the File
AABD_0.aaserverconfig
From this folder ( Subsitute the xxxxxxxx with the user name your logged in as )
C:\Users\xxxxxxxx\Documents\My Games\America's Army Proving Grounds\Launcher\ServerConfigs
Launch the HOST A SERVER GUI Tool.
Configure your #1 server instance.
Save the Instance
Start The #1 Server Instance
Answer NO to Manage more Servers
Once the #1 Server instance has started completely, Stop The Running Server Instance by pressing CONTROL + C keys to close the instance properly.
RENAME the DEFAULTGAME.INI and DEFAULTENGINE.INI in the following folder
C:\Program Files (x86)\Steam\steamapps\common\America's Army\AAPG\AAGame\Config\AAHostAServerConfig0
Launch the HOST A SERVER GUI
Start Server Instance #1
Report your Findings......
EDIT *** I just noticed that the DEFAULTENGINE and DEFAULTGAME INI files are recreated and written to the folder if they have been deleted.
C:\Program Files (x86)\Steam\steamapps\common\America's Army\AAPG\AAGame\Config\AAHostAServerConfig0
This as KEBLER reported did not use to happen. If you launch by command line only or batch file, the files are not recreated. I did note that even though the files were recreated, it did not affect my server setups when launched from the HOST A Server GUI.

How are you starting your server? (Host A Server or command line batch file?)
Where are you editing the rotations? (AAGame.ini or Host A Server in Launcher?)
If you are trying to use Host A Server to do this, there's a known issue where it won't save configs.

So I"m now running 5 servers buy using the AAPG server user interface and I'm able to save the server config's 0, 1 ,2 , 4 , 5

A- I've using the AAPG server interface, I got it to save the server configs.
So what I've worked out is,
By opening the ui then go to server option then Public Info Options = Public information window, when placing [ ] brackets in as part of our server name it wouldn't save and send the ui back to default, also when placing your email or password in the same window it ends up with the same result, but if you leave those parts empty and not use bracket in the name it works.
so in the ui , were you put the above information in the same dialog area is were the problem lies.
( hope i described it OK)

A- Im editing these in the AAGame.ini only under each of the saved configs.
The umm maps don't show up in the server map list so we cannot create a umm map list for the server to run.

I don't think that is just limited to HAS. I admin our servers run on LowPing and Gameservers and if I put a full URL into the server MOTD in the AAGame.ini for example, the config will not save. If I remove the HTTP:// from the message, it does save.
I think there are just some characters which cannot be used in the ini files as they are read incorrectly by the game and cause the default ini file to overwrite your version.
So the problem lays with the HAS / server-options / Public-Info-Option
dialog box = Server-name:
= Admin-Email:
= Admin-Name:
and = Message-of-the-day:
Each of these force the HAS back to default.
I haven't tested to see if it happens with the Admin-Message:

I've also had heaps of people Messaging me about coming into our UMM sever, wanting to play the user made maps to find that the server only plays a standard map that is set when you start the server, so the only time we can change the map to a user mad map is when their is a admin person on the server and they can change the maps manually, Or their is no other way to play them.
So we also need for the UMM maps to show up in the map list, once they are installed and added to the map rotation ini of corse,
Then we can select them as part of the server map rotation list or be able to set the next map / Vote map.

Take the basic command line that HAS starts (shown there at the bottom), copy it into a batch file and start from there. Then, edit your necessary configs to include your passwords, settings, Server Name, rotation and vote lists, etc!
For UMMs, you only need to touch the AASteamUGCManager.ini and the AAGame.ini in the AAHostAServerConfig0 folder that gets created when you start the server (or Config1,2,3... for multiple servers)
